Back in Season 1 before the "How I Met Your Mother" finale, Ted played by Josh Radnor and Trudy played by Danica McKellar had spent the night together in drunken stupor. When the two woke up that morning, the pineapple was already on the nightstand.
Moving forward to episode 20, following a fight with Marshall played by Jason Segel, Lily headed out to the Captain's home to seek refuge. The deleted scene from this episode features the Captain finally realizing it was Ted who took the pineapple during his drunken episode with Trudy. The Captain had usually left a pineapple at the doorstep, which was a sign for hospitality.
"You stole one thing from me, one thing I can forgive. Steal more than one thing, well, that's another matter," stated the Captain after stopping Ted. Ted's flashback to the year 2005 reveals he indeed took the pineapple which ended up on his nightstand.
