The man has not been identified which has sparked a lot of speculation online that the mystery man had something to do with the attack as he watched the action take place below him.
The photo was taken by spectator Dan Lampariello from a distance. He captured the exact moment when the second bomb detonated several hundred yards from the first explosion.
It is not clear if the man of the roof lived in the building or if he was just watching the race as a spectator, but he left many asking questions on Twitter.
"Boston Marathon roof" became a quick trend online as many tried to figure out who the mystery man is and what he was doing at the time.
The image left some uneasy.
Within minutes of the picture emerging online, the topic 'Boston Marathon roof' was trending online.
"The picture of the guy on the roof overlooking the second explosion is the spookiest thing I have ever seen," a user wrote, according to Yahoo.
"I wonder if the FBI could look at cameras from that building to find the guy on the roof in the top left ... #Boston," another user tweeted.

It is not clear who the man on the roof was or if he was involved. It is not clear who carried out the attacks at this time.
President Obama addressed the nation following the attacks, saying that the person behind these attacks will be found.
"We still do not know who did this or why, and people should not jump to conclusions before we have all the facts," Obama said. "But we will find out who did this and we'll find out why they did this. The responsible individuals and groups will feel the full weight of justice."
